I recently refreshed my AMR because for some reason it requires me to do that everytime I turn on my computer, which isnt an issue, but after I did it this last time it marked all 600+ of my manga as unread. Is there a way I can easily fix this issue and have it update normally again?

Where you read manga? If it's mangahere, you have to remove and readd all the entries.
